primary alchemy never stops, you can choose what type of alchemy you want to use when compounding.

Open the compound screen, look above the area that shows your inventory, you should see a phrase "Junior Alchemy" with a tick box besides it, tick it to use Junior alchemy, untick it to use Primary alchemy as default.

I assume it is the same for superior alchemy...
